The difference would be between measuring at working aperture (normal AF-C mode) vs. measuring wide open when Instant-AF is used in AF-S mode. Instant-AF in AF-C mode also works with the set working aperture, but there's a time lag between measuring and taking the shot, so your subject may have moved out of the DOF zone. I wouldn't use Instant-AF to track moving subjects.
